Here is some stuff to be on the lookout for while you are out in the lakes...
The crates don't seem to do much yet, other than disappear. Also the monsters that guard them in some cases do not agress... so they are easy pickings.

You have to pick up the quest in the WAR quarters by the statues. After that you have to pick up a crate, find a goblin near a cave which is in the PVE PQ area, turn in the quest again, return to scout the depot, and return the quest again.
Turns out they are indeed used for the quest. Just seemed strange as they were in places other than Thunder Mountain.
